@luciano Nono, the whole point is that although cx is essential the same as mycx I would like the transpiler to find that out. More generally, I would like to get the transpilation into any custom universal gate set.

in your mycx example, you probably mean qc.append(mycx, [0, 1]) instead of qc.cx(0, 1). With that change, it works.
